Mechanics
Combos do not have an element in regards stone use, therefore they do not affect, nor are affected by Elemental Affinity and do not modify Affinity Experience. They do, however, have elements for damage calculation. For example, during the Combo Djinn and Bear It (Dao, Efreet, Marid), Efreet will deal the typical increased damage to a Wood creature, Dao will deal the typical decreased damage to the same creature, and Marid will deal the typical unmodified damage to the same creature.
Strategies
Combos don't cost extra Magic Stones due to low Attribute affinity. This means Combos are a way to use monsters beyond your actual skill level without any extra cost.
